Using Thorgrim's Map Editor with Module System

I'm in process of making a module and I'd like it to have a new map made in Thorgrim's Editor. I already have the terrain done in TE and I don't mind setting the settlement locations in Module System. How do I merge my map with the changes I already made in Module System? When I rebuild the module in Module System, the changes I made in Thorgrim's Editor will be gone, right? Which files do I need to back up in order to keep the map between rebuilds?

So in the mod system you only changed the parties right? So back up your map.txt and parties.txt just in case, then update it then replace your new map.txt with your backed up version and your work should be fine.
