I know that completing the "Deliver the Herd" quest will reward an increase to the Honor trait, but what about the other quests? Has anyone dug into the files to find out what the trait changes from different quests are?

Some of the bugs might've been fixed, but I'm not sure.

Do you actually keep your traits now? I know that for a long while your traits could be reset by various bugs.
Character traits were reset because the chargen didn't (and still doesn't AFAIK) actually grant trait points, just the trait itself. So the moment the game checks those points for any reason they return to their default position.
If you earn them the hard way, they'll stick around though -- assuming you don't do something to lose them, like executing people when you have the Honorable trait.
