I just un-installed a version of Mount & Blade (.903) that I had previously installed to play a particular mod.
It asked me if I wanted to keep my savegames. Of course not, I thought. I don't even play the mod anymore.
I go back to Mount & Blade 1.011 and find that every single one of my savegames has been deleted. Also all my graphics settings have been changed. Thanks M&B.
The game shouldn't be putting files in the My Documents folder in the first place. And it definitely shouldn't group savegames together for different versions of the game.
For anyone that uses multiple versions of the game- you have been warned.
