Prisoner tower?

how can I put or see prisoners in the prisoner tower?

When you go to your castle, select the option to leave a garrison. Then choose your desired prisoner and click the "Give" button in the middle. That transfers the prisoner to your dungeon.

To see them in the dungeon, walk around the courtyard until you find your jail. Go inside and any lords you have as prisoners will be there.

are only the lords are visible to see in the dungeon?

Yep. Don't see what you would've done with the regulars anyways... (although something crosses my mind, which shouldn't, and which therefore I won't explicitly mention)

You can deliver messages to Lords like that, probably finish other quests as well.
