I have found some interesting mods that only change a few elements of the game people, equipment, locactions. But, the way it is set up I have only been able to figure out how to run at a time. Is this they way it is supposed to work, if that is the case it is really lame.

How difficult is it to combine mods?

Uhh, I didn't understand much, but what you mean is that you want to merge mods?? If so, it's very difficult, like creating a new mod...

Yes, you can only run one mod at a time. It's not lame, it's just not possible.
But what you can do is:
1. find a mod that combines or contains specifically what you want, or
2. learn to merge various things from mods. That can be difficult depending on what you want to do.

Adding some items from one mod to another can be relatively easy,
whereas adding scripts (e.g. formations) from a mod requires the module system, and takes time to learn.

There are also some non-gameplay adjusting mods that can be used with most other mods, such as Siege Ladder Project (for M&B only) and Polished Landscapes and Buildings. (I think Polished Buildings is for M&B only.)
