Minor factions overlooked; they prevent you from joining a faction

The minor factions are preventing me from joining a faction as it will say that I am currently at war with someone that they are not. This really shouldn't be the case with minor factions but only with the main ones. Also there is no option to make peace with a minor faction, I have tried talking to their leader and even raising reputation with them by releasing the lords upon defeating them and even tho I have a positive reputation I am still at war with them. I also saw people on the forums that complained about this problem and someone even wiped out the faction by capturing all the commanders but it would still show it as hostile even tho the encyclopedia said the faction is destroyed.
