I have been making a suggestion like this since the original Mount and Blade was in beta. Now I think its almost possibile for someone to create a mod or a simple tweak to change this annoying part of the game.
I have long found it odd and annoying that when you go and kill a guy in a outlaw mission it hurts your relationship with the village you killed him in. Someone once pointed out to me that the villagers might not like the idea of some outsider coming in and killing someone in their village. I would think a village might be happy to have a murder in their midst done away with but I digress.
Aside from removing the relationship hit altogether my suggestion is to add a dialogue option with the village elder in the village where the outlaw is. Tell him you are here for "Joe the Beaver" or whatever colorful name the outlaw has and that he is a wanted man.
The idea is that if you notify the elder before killing the outlaw you do not lose relationship points since you had the courtesy to notify the elder so he knows whats up and that you are hear on behalf of a Lord to rid them of a murder. If you just show up to the village and kill the guy without speaking to the elder first then you could still get the relationship hit.
Now if you really wanted to get creative you could have a relationship check when you speak to the elder. If the village doesnt like you then they may refuse to tell you where he is or perhaps even inform the guy so he runs away and you fail the mission. On the alternative side if the village likes you the elder might send a man or two to lead you to where the guy is (as oppose to the annoying and tedious process of finding him behind some shed yourself) and maybe assist you in taking him down or arresting him. Sort of like a posse.
At the very least I would argue that the relationship hit is fairly asinine but I can sort of understand why it exists. As a compromise I offer the suggestion above. At least it should be easy to add a few lines of script where if you tell the village elder it negates the relationship hit or maybe just lessens the hit you take.
