How to change flagship?

I don't see option "Change flagship" in Reforged Edition neither when I'm in port, nor when camping in the sea. Is it a bug, or did they intentionally change something? And is it at all possible to change flagship now?

You can do it on a port or in fleet menu.
When you switch through your ships you find the term "Flagship" on your flagship. Other ships have numbers like "2. Ship". This field is a button. When you click it you change the position of the ship in your fleet. With every click you set the current ship one position ahead.

It's obvious this button is only usable when you have more than one ship.

Slightly unrelated but how do you merge fleets outside of ports? Have two fleets beached near Yns Mon and can't merge them. Tried "landing" one fleet into the other 1000 times from 20 angles and nothing did it. Am I being stupid and missing an easy use button or something?

you can't with RE, but you can with the new beta 2.003
