When a clan member is leading a party. You can trade with them and give them things (horses, cash, prisoners, whatever). When a companion is leading a party, you can't trade any with them. Nor do you really have a chance to barter with them to gain influence/standing. I don't know how important or not such standing is, but if you take a town/castle and like show mercy and the companion might be "cruel", you will lose like 10 pt of standing with them doing so.
