I had weird performance issues with that skybox mod and I notice the same thing with TK. TK appears to be loading skybox resources too (although not pm_skyboxes like that mod had).
i'm not certain, but I believe the skybox mod installs directly to the game files, such as enhanced graphics does. Means it will affect all mods you have yes.
