Defection and Consequences

I am trying to get my head around clans defecting and was wondering if there should be harsh consequences for a clan defecting.

I was thinking a large hit to honor for leaving a faction. I am not actually sure how much the AI takes honor into account when making decisions though so this may do nothing.

It would also make sense for you to be able to execute a lord who defected your clan that wouldn't completely ruin your relation with every other lord in the game.

Assuming that this world would be direct reflection of our own - yes. But we can assume, that nobles in Calradia have different moral code, and maybe it's not normal in their customs to execute another noble directly (not through fight) and noone does this (I have never seen other lord executing anyone). Doing otherwise may be unseen in this world, hence no reaction.
The same defecting kingdoms - clans may be seen as autonomous, and have provided freedom do defect at any time, and noone gives.

But I only speculate since I like when morality in games differs from that we know and apply. Maybe it will be tweaked and my post was off target, but in current state I think there is nothing wrong with it.
