Dark Knight Armor Messed Up

The dark knight armor is a little messed up; your neck does not go to quite the right place, especially when you stand still.  This seems like a simple thing I could fix by editing a coordinate somewhere.  Is this doable?

It's just how the head is rigged, the head sorts of float over the shoulders rather than being attached to it. There's plenty of minor clipping issues with various native armor, mostly negligible if you're wearing helmets. You could edit the armor in a modeling software and move a few vertices of the armor to accommodate the neck though you have to be careful not to move them out too much and cause even more clipping issues with helmets. You need to be able to import and export SMD files for this.
 
Also note if you do edit the armor, you'll have to use something that can handle .smd files, unless you want to use wings3d and then rerig it. (Auto rigger might work, but it's not infallible.)
 
quick question, where do I find this exactly?  I take it I have to go into one of the bfd files and fix it then put it back in.  (its the black armor actually)
 
The black armor is inside native's BRF file in the commonres folder. Download the BRFeditor, export the black armor from item_meshes1.brf and open the SMD file in your modeler. After you're done editing, save/export it as SMD from your modeler and import it back into the BRF (make a back-up first) or into another BRF file of your own and reference the black armor item back to this new mesh (use the item editor). Depending on your program and its export plugin the BRF import setting may be a bit different, though in this tutorial it says just use the default settings. I don't know for sure because I use Blender.
