You can go speak to a arms or armour merchant and ask them to smelt them to your equipment.

And it will get a bonus. Eg +2 power strike.

Is it at all possible to remove a crystal from an item if I get a better item later? I'm not sure whether or not to save my crystals since my armor is only decent right now, but could be better.

I don't believe you can. But you can always get more crystals if you defeat lords and you can give the fancy armour to your companions.

So, a function of crystal and equipment seperation might be a good idea.
