So you gain controversy by being marshall and telling lords what to do. No controversy gain if your marshall during piece time and not telling ppl what to do.

How does controversy affect the other parts of the game?
 
It doesn't really seem to. All I see it affecting is how many lords are willing to follow the marshal on campaign. If it gets really high, you'll pretty much find yourself alone. It's a sort of morale for marshals/campaigns.
 
It also influences who is awarded with a fief (hence the lords getting controversy when you help to plot against them) as well as if you are able to convince other lords to join your kingdom.

I don't think you gain controversy by telling other Lords what to do when you're the Marshall, you gain controversy by all the bad things that happen while you're the Marshall.  FE - villages getting Looted or Lords losing battles gives you Controversy.  That's why you don't get controversy during Peace times, no villages get looted then nor do Lords losing battles.  I guess it's possible for a Lord to lose to a large Deserter/Bandit party, that would count (tho it'd be rare for it to happen).
