My companion group choice interferes with them (dis)liking each other. I used TweakMB to prevent them from leaving, but I notice a few members lose their morale per time.
My total party morale is 99, it's just when you talk to a dude and you hover your cursor over him it's lower than 99, e.g. Diev currently has 63.

As I understood morale generally affects movement speed on the map. Does this count into it at all, or it's only for a measure of them before leaving?
 
I think it's just a measure of leaving. Check his morale in the party panels for the one that probably affects movement.
 
Say's it's excellent, even when Diev dropped to "Disgruntled" at 20something.
Also I checked the speed after dropping my soldiers, and then measured that with dropping my soldiers and unhappy companions, didn't see much of a difference.
 
You´re mistaking the personal relations bar showing up if you move the cursors on the portrait when talking to someone with the morale of your army. It´s something different.

No matter to whom you speak, his personal relations with you will pop up if you move the cursor on his portrait.
The dropping relation of NPCs depends on whom you favour and whom you tell to shut up in a quarrel and it diminished over time, no matter what you do, even if you dismiss the offending companion. I reckon it´s some kind of glitch in that section of code and since I always pursue them to stay I don´t know wether or not they turn back to normal behaviour once the left and are picked up again as I usually play with persuasion at least 6 and save at will.

So your unhappy companions shouldn´t affect your party speed significantly or at all. And if in doubt, invest in pathfinding and spotting. 2-4 points in each for your PC is highly recommended, at least from my personal experience.
