I haven't seen anyone post a list of changes, so here goes...
--you now set the effects of the Leadership and Prisoner Management skills in module_scripts.py. You can also customise base number of companions and prisoners, and the effect of renown upon party size. You can even add new modifiers, as long as you can script them.
--We now have oodles of customisable skills, although I'm not sure how to make thme show up in the character sheet.
--There's a whole bunch of scripts for female NPCs with lovers, although the feature hasn't made it into the game yet.
--When adding new troop types and probably also items, you should compile your module in order to update the ID list before referencing them elsewhere.
--there's alot of previously hardcoded stuff accessible in module_scripts.py and module_simple_triggers.py...can't remember the exact list off the top of my head.
