P.S. Now that I described my approach, if anyone is willing to seriously sit down and think it all over and through and present me with his version of thorough religious system, it would be great and might help later on religions implementation.
One thing I would say right off the bat is that religion shouldn't be chosen
at all, at any moment in the game. The player should have to "choose" his religion by actually doing godly stuff, like going to church on sundays, praying in public, making quest choices etc. rather then determining it by just clicking a button how it usually works in games.
Conquering a land with a different religion should require a substantial amount of army size to maintain order and not let the peasants rebel against you and re-join their previous master. Southerners are not going to bow so willingly to filfy Northerners that worship the Old Gods, while the Drowned Men won't bow to anyone at all.
In native it sucks that people don't care who rules them and the only thing that matters to them is who "officially" owns the settlement they are assigned to.
This would add a lot to the gameplay, making steamrolling an entire kingdom and taking complete control over it impossible and making pillaging and slaughtering population and burning villages a more desirable outcome then taking 'control' over a settlement that is going to demand a lot of man-power just to maintain ownership over it.
Converting the population to a different religion, so that they don't resist your rule so much should also take a substantial effort and a lot of time and bloodshed, which damages your reputation... or adds to it if you'd like to be know as a honour-less monster. It should also damage the economy of the settlement.
Having no religion or following all religions, going to a different church every sunday and showing people that you at least "respect" other/all religions should lead to people of other faiths be less opposed to your rule while slightly damaging or just not giving benefits with your native population.
Said benefits of being religious could be: Economic
busts, more recruits, lower wages, higher morale, and especially less demands, because nobody would dare demand anything from a Saint afterall.
